I appreciate Team Dark as "friends" on account of them being otherwise lonesome people who, by circumstance and having, have ended up actually appreciating each other in a way no one else does:

He went from going "WELL, THAT'S A LOAD OFF MY BACK" if one of them dies in a team battle in Heroes, to waiting in one spot for 1000 years through an apocalypse (ignoring Eggman) just to help them ferry a Chaos Emerald in 06. The only reason he's with GUN (despite not being an agent) is for their sake. Hell, I'm fairly certain that Sega's mentioned somewhere that Omega legitimately considers Rouge/Shadow his only friends.
>Rouge, who lived only for herself, has two guys whose well-being she's invested in for reasons BEYOND government orders or self-benefit. She founded the team out of convenience, yes, but since seeing the best and worst of times together, she's been checking in on them even when she technically has nothing to gain, inviting them for outings she's interested in like Riders events - and been there for Shadow for vulnerable moments on a comparatively consistent basis (like Sonic Battle). If they're coworkers, then they're the only ones she actually takes out for drinks on a successful mission.
>Shadow, never quite the same person since his amnesia and haunted by a past he'll never truly escape, has the only people in the present he willingly accepts. He's had Team Dark from "resurrection" day 1. They gave him something to focus on, a place to belong in GUN after burying the hatchet with Commander Tower (Shad05 Expert Mode), and companionship in a manner he's more comfortable with than Sonic & Co. In a way, they represent the closest Shadow can get to "moving on" as he wants.
I don't even mind the coworker take: but I like them as coworkers who go for drinks together after a successful mission.
