Shirou back in the game was a much of selfinsert as Fujimaru.

The only thing resembling a personality comming from shirou were "locked" decissions that only allowed you one option. Which is pretty much the same for FGO locked decissions.

Shirou only got an actual character by the anime adaptation. Which holds true for Fujimaru as well.

There are no difference between them whatsoever
