The vanilla game was bad, you could clearly tell Atlus undercooked the game and spent too many resources trying to make all of those big areas of Tokyo you get to run through and explore. They couldn't even bother with having any real alignment choices whatsoever, you get to the end and the game explicitly asks you which route you want to finish the game on. Vengeance tries to fix most of the issues, mainly the story, but it still has the underlying issue of being built on top of the vanilla game and more importantly it expects you to have already beaten the vanilla game to actually understand all of the new content that happens.
