If we went by the original Bungie Lore, there were no Precursors: The Flood just showed up one day. What if they were the remains of the W'rkncacnter we helped trap in Lh'owon's star at the end of Marathon Infinity? The W'rkncacnter are strange, eldritch abominations that bend reality and space by their mere existence. To keep them trapped in stars and blackholes are the only way to keep the universe in check.
Whose to say that when the Universe of Marathon finally died, that the W'rkncacnter didn't survive? The next point of my theory posits that the Flood are the remains of this creature, mutated and horrifically deformed from surviving the death of its universe and the birth of the new one. It also explains why, when as a Gravemind, it bears a grudge against The Master Chief(besides blowing up Installation 04/Stealing Cortana/Destroying High Charity).

But this goes into my original theory of "The Humans were Forerunners but then 343 said 'Nu-uh!' and fucked up the lore", so he could be referring to 'Father' as the Forerunner, though in regards to my Marathon theory, he is referring to his original incarnation as Mjolnir Recon 54.
He remembers The Master Chief, he remembers everything he did to keep him in that star, burning until the end of the universe, driving him insane until all he had was horrific desire to consume all things.
