I think the problem is there should have been a third spirit. One to represent order. Order and Chaos as the two primary forces acting on the world with Harmony to mediate between them and achieve balance. In this view, Discord isn't necessarily in strict opposition to the harmony ponies strive for, but in fact is a necessary force that allows harmony to exist in the first place. Because if Order had its way it would create a static reality with zero entropy, and if Chaos is unchecked reality becomes incoherent and meaningless, but both are required to make harmony possible.
