Like the other anon stated, the problem with Mary Sues is that they have absolutely no compelling conflict in the narrative. You can have a beloved (in-universe) character who is super competent and morally righteous without it being a Mary Sue as long as the narrative doesn't bend over backward to make sure this character faces no meaningful struggle, whether it be internal or external. Mary Sues are usually found in fanfiction because they twist the established rules of the setting to suit the author's will.
