Sonic was "the leader" in name only. It was basically Sally buttering up a talented loose cannon just to get him to stick around. In a way, not unlike Knuckles being the "leader" of the Resistance, except with less disastrous results since Sonic let Sally do all the brainwork. He's basically the star quaterback of the Freedom Fighters, Sally gives him the ball and you just sit back and look at him go.
