It's hard to top an orphan whose been hacked apart and brainwashed into being a super soldier who then goes on a rampage killing thousands of civilians before being put down without any sympathy or comment. In any other series, this would be the tonal turning point, where things get a lot darker. Instead, GQX gets a lot more bombastic, silly, and lighter in the second. Except for Kycilia, not a single major character died in the second half. Deux was just a really bizarre character overall, and I don't know if her inclusion improved the anime in retrospect. I think they could have maintained better tonal consistency, either by giving her a Shiiko style sendoff or replacing her with a more generic character.
She's probably a metacommentary on otakus, like a lot of Gainax's weirder characters. Having the character who looks and sounds like somebody you should sympathize with, but then treating her like she's just another nameless pilot is Tsurumaki and Anno having a laugh.
