If you're that early in you should have plenty of content to go through and I'd recommend prioritizing that if you want to be going through it. Getting caught up on story is definitely worthwhile as some events will require certain progression.

I would advise you only use pure prisms if you want a specific servant kitted up quickly. They're hard limited in amount and while it can be annoying to farm skill gems outside of lotteries, you still can, just gotta do it on the relevant day for the class.

Mana Prisms are (effectively) infinite as you can get them from a large number of sources, including FP rolls and lotteries. So in the long term you will have enough to get everything. I'd say prioritize getting the monthly stuff and then get all the bond gain CEs and QP gain CEs that give 5% or more. You don't need to fill an entire team with bond CEs, but many people like to do so intentionally to maximize bond gain as it becomes a meaningful source of saint quartz after a point.
