Well, both depictions do. But that aside, it's not in-character for Shadow to push his will or desires onto Maria in any way.
There's also a perception of Shadow being older than he really is, and a perception of Maria being younger than she really is. (I see people calling her 8-10 years old when she's 12 like Amy, and I see people calling Shadow 18+ or literally 50 when his body is ~15ish like Sonic).
Then there's the fact that their strength difference is huge. Actually, now that I think of it, it's the ship with the most strength difference in the entire thing. So Maria could never physically force Shadow to do something, but Shadow could theoretically physically force Maria to do something, and I think that's why there's a worse reaction when it's Shadow coming on to Maria. She's so weak she can't physically resist him at all.
There's also a stigma against traditional male sexuality, that's an element of it. If it's Maria who's coming on to Shadow it's naturally going to make zoomers less 'uncomfy' than Shadow coming on to Maria. And discrimination towards men in general, it's not as bad in society's eyes if it's a boy who got taken advantage of by a girl.
