She even said she didn't expect him to reply/reciprocate her feelings, as that wasn't even the point, the point was her finally not repressing her empathetic feminine side anymore. In the end the usual irony is that it's never Sapphire's punching strength that saves the world, it's always her empathy for others. And only by ORAS has she chilled out enough to hear a Pokemon's thoughts/voice too, as living with Ruby for 4 years is a 24/7 exercise in patience and managing her temper. Which is how their relationship becomes relevant again.
But back to manga Fug, giving Sapphire the ability to understand Pokemon without a magic rock would retcon the Yellow arc, and desu Sapphire already has enough OP powers (that's why she keeps getting nerfed/written out, she'd make everyone else useless). So for now the only Pokemon voice she's heard is Fug's and she needed the Jade Orb to do it.
