We COULD assume Ingrained May’s team design is similar to that of NPC May, relying on basic types (fire, grass, water, electric, flying) for good coverage. With her starter taking the fire/grass/water spot.

Since Roselia is a Grass type, we could rule out that Treecko was her starter, as it would have taken that spot instead. So we’re left with Torchic or Mudkip. And with

it's probably the latter. Make it overleveled, and May’s chance of winning was lessened when Kyogre took it out.

As for the other pokemon, it’s pure speculation. Including pokemon unable to battle (like an egg or a recently hatched pokemon).

Could be part of her becoming lax. Being focused on too many interests at once resulted in her neglecting her battle skills.

I think it’s implied she was on her own and struggling to survive after everything was submerged. So whatever pokemon she still had were with her, and unfortunately drowned before she did (though, why would May just release them into the water if they were safer in their balls? Perhaps panic, idk, seems like another plothole).
Honestly, the apocalypse caused by Kyogre within days or weeks is really hard to picture. I assume Kyogre creates water out of nothing and isn't limited to Earth’s natural reserves (otherwise, Team Aqua’s plan wouldn't make any sense). But even then, it would take ungodly amounts of water to submerge all of Hoenn. Lifting the sea level globally just by one meter is already a fuck ton of water, and remember that Mount Chimney is 1,5km tall. Multiple decades, sure, but not two weeks.
