I think in a lot of cases, they were done using an early draft of the movie as reference since either a lot of tie-in material are done earlier during the movie's production so they can release it alongside the movie, or the writer was not shown the final cut of the movie and had to go by whatever was sent by the studio. In some cases, the final drafts come out when it's too late to change things, especially if it's a major change in the story. Examples of this include the Flushed Away video game where they keep the hamster butlers, or the Looney Tunes Back in Action game which keeps the originally planned Batman parody as the prologue.
