A lot of core systems (combat, exploration, questing, build variety) are solid improvements into something better, but a lot of subsystems are deeply flawed and filled with bullshit (field skills, Merc Missions, Dev levels, how character/blade upgrades work) that got massively improved, refined, or cut down in XC3. In short, it's both better and worse than 1, and a lot of the parts that are worse got fixed or diminished severely in XC3.
As for the story- your enjoyment totally depends on your tolerance/enjoyment for classic shounen anime. Because the story is intentionally emulating that style and making constant references to the genre.If you are into that sort of thing, it's a great love letter to it. If you don't like that kind of thing, you will find the first 2/3rds of the game grating and annoying.
