He didn't cut half the length off. We see both notches for the emitter are still there. The only parts of the sword that have no beam are the tip and the back. If he hit the back then Shinn was swinging the sword backwards but we know that's not true because we see the position of the sword after Athrun's swing. If he hit the tip, then the emitter wouldn't be damaged. We see in your screenshot that the notch for where the emitter begins is fine. What you're saying makes no sense whatsoever.
