Twilight as you said when she was thinking about her friends leaving her in the trixie episode thought about Rarity the most and momentarily imagined kissing her.
And at Unicorncon Rarity tried to get Twilight into bed with her.
Things between them never developed further romantically but they ended up becoming close friends.
But as you said those feelings could end up resurfacing in a desperate moment in the next movie.
