No it won't. Worst case scenario, Smogon just has to replace all the sprites and rename everything. Then they can just offer a mod that undoes all the changes so it's like nothing changed.

Game Freak legally cannot take down a simulator. All they can do is tell Smogon to disassociate with Pokemon. Same thing happened to Rule34. Game Freak told them they don't appreciate all the porn, so Rule34 renamed the Pokemon tag into Porkyman and nothing changed.

There's nothing those litigious wannabe-gooks can do.
