It's a matter of taste. Overall I think Fantasy is the much more competent setting with more fun and colorful heroes and villains. It just generally does a "Generic Fantasy Setting" but with enough tweaks and flair that it has a lot of it's own character.
For 40k, I enjoy it too, the only problem is that it kind of just throws every possible science fiction trope under the sun into one big pot and it suffers from decades of One Ups between the factions, leading to loads of dumb bullshit power wank that makes lots of stuff feel pointless. When entire worlds are meaningless it's hard to care about any outcomes short of Terra itself imploding or a Chapter World being lost, but that's already happened in Lore so even then, it's a "meh".
Fantasy is Order vs Chaos where Order is actually something decent and worth saving. There is enough legitimate Friction and rivalry between the Factions of Order that when they do Team up it feels like a big deal.
40k is Order vs Chaos but both options suck. There is zero meaningful trust to be built between the "Good Guys". When the bad guys lose it's meaningless because they all just come back next weak. When the good guys lose it's meaningless because there are still another million planets in the Imperium.
