The bloody snowflake didn't not make it a rape allegory. Kris still penetrates Noelle with a thorn while she screams for them not to. The change was to emphasize that the thorn penetration is the whole act, and that Kris didn't, separately, literally sexually violate Noelle when the screen went black.
Anybody who denies sexual assault is a motif in weird route is a moron. It's been there since chapter 2. There's even a secret where you can move during Noelle's dialogue (only time the game takes input there besides 8bit Kris in ch3) to corner her in the hospital as she screams "STOP"
That is all to say, Toby never intended to unrape the doe. He just wanted to clarify she wasn't double raped physically and spiritually.

I don't think Toby intended to fully "walk back" how "rapey" (anyone have a better word? I don't like "SA-coded" much either) the weird route is because that's just so baked into chapter 2.

The route plays up romantic/sexual undertones between Kris & Noelle as well as physically forcing a girl to do stuff.
Then in ch4 you have Noelle thinking "why can't I move?!" and saying Kris had promised to protect her. Kris 'penetrates' Noelle with a 'thorn' until she bleeds and something is possibly implanted in her.
I think the purpose of removing the rose was because it accidentally implied that, when the screen went black, Kris may have *literally* sexually violated Noelle. And that was not intended. The "deflowering" idea was too potentially suggestive. That's the only thing that makes sense to me. Because when you look at the body of evidence, this is "the sexual assault route". It just is. I don't take any creepy pleasure in that, I can't imagine where Toby is going with it, but it clearly what Toby very purposefully wrote and wants to express.
