IMO the issue was that Yuzu devs were charging for emulator tweaks to leaked copies of the game so that it would run on PC before it came out in stores. It wasn't just the software itself but making money off the leaked games that really pissed them off.
You see a similar story with Gary Bowser with how the modchips were a for-profit business.
Nintendo sucks dick, but they'll generally just make your life difficult if you support piracy for free. If you try and make money off of it, they'll come for you with Big Dick Buster there to collect damages.
