To be clear I'm not talking about changing how Chaos looks herself. Given there's some evidence trtr changed things so she'd get a happy ending, and her whole motivation is a mixture of resentment and desperation to escape fate, on top of how embracing her and taking part in that is what leads to the good ending, it's clear Chaos is supposed to be tragic and compelling on at least some level. Chaos looking like a genuine abomination wouldn't work with that. However Chaos also lacks any real presentation that you get to interact with. The most you get is story cutscenes, the second of which is egregious and drags out forever for a big load of nothing: two of the three fights are pathetically easy by design (until you get to fight one of them without FOC as a secret Superboss) and the only one that really matters tends to be blitzkrieged in seconds.
I would've just used this version for the fights (and given her a different defeat sprite), probably kept it one long fight with transitions and dialogue mid-combat, and rather than modifying how Chaos looks just made up for it with presentation and various effects to better sell her.
