I'd say it depends on how radical the changes are.
If you replace the laser cannons with a different model from the same maker, no biig deal.
If you rip out the laser cannons and blasters and put in a pair of bigass ion cannons you looted somewhere, better find somebody with serious mechanic and slicer skils, because that FCS is probably going to tell you to climb a wall of dicks (in binaric)
