This is just R-Typeish stuff like having different shit come at you from one row or the other, close example in TF4 are the big levels where you can go all the way down and fight a different set of enemies. Some einhander stages give you two different enemytypes in the bottom and top screen sides. But also you do not need to clear everything on screen (At least not if you're playing with the single weapon ship and without using a preset loadout) so just take your route and call it a day
