Yes, a diff program. There are lots that can do that. They compare two files(or a set of files) and show line by line what has been changed, they usually allow you to merge them too.

It is, You just have keep a mod folder that has the same folder structure as the game and copy paste the data folder. Like this for example, I have several mod folders like this and all I have to do to install it on a new version is paste and overwrite. Now granted if you don't have shit separated out to begin with that's does nothing for you, but that's a planning issue. Always keep backups of both the files changed and the changes.
