Gou/Sotsu is a sequel to the original story based on an original story outline from R07 with added details and script by the anime staff to flesh it out into a full story. For the parts recycled from the original story, they inconsistently reference the VN or Deen anime.
Gou/Meguri manga is based on both the R07 outline and anime assets, like location and character sheets, but with the ending (and a bunch of stuff leading to it) changed into something different by the manga artist. It consistently references the previous manga versions regarding past events, unless they're overwritten by official Gou/Sotsu reference material (for example, Mion's father doesn't appear in the anime, so he gets to keep the manga design, but Keiichi's father appears and so the manga goes with the Gou/Sotsu design for him rather than the manga's), but also has some minor references to anime-only stuff and even the Mei mobile game when they don't clash with previous events.
They never get into an actual relationship in Gou/Sotsu or Gou/Meguri, in fact, most of the plot is about how their obsession is unhealthy. They're clearly obsessed with each other though, to the point that in the anime it comes off like they don't even care about the other club members (or even family in Satoko's case regarding Satoshi) at all. The manga Gou/Meguri solves this part of the problem at least and clearly shows they care for their friends.
The anime's final episode also ends with them outright giving the Bern/Lambda farewell speech from the end of Umineko, which makes the intention for this relationship fairly obvious.
