You don't quite understand. "Mu" which is translated to "nothing" here (admitedly there is no better translation) is more like this state of pure, undifferentiated potential which can become anything. Chimata-sama's aramitama (coarse, wrathful side) returned Gensokyo temporarily closer to a state of pure potential. This made way for a process of renewal, like a forest growing back after a forest fire.
