The Institute is basically the main hindering force within the commonwealth, anyone with any actual smarts is either taken by them (Li) or straight up exiled/killed (Vergil). Doesn't help that the only other groups in the greater wasteland that has at least a similar level of technical know-how are either a cult of greedy techno-fetishists (The Brotherhood) or the remnants of the Political Elite that were responsible for both the great war and FEV (The Enclave). I don't even think the NCR would've been able to handle the institute, considering how corrupt and divided it was in New vegas, the Institute would've been perfectly able to manipulate it like it did every commonwealth faction pre-Nate's awakening.
