While Repliforce has suffered heavy losses in their war against the Hunters and Humanity, along with losing their Supreme Commander, the survivors of the war choose to reorganize the remnants of the army to continue their duties, along with enhancing themselves with anti-virus technology to avoid future subversion.

For his display of courageousness and sacrifice, KB-BL is granted the mantle of General to lead the remnants in hunting down reinforced Maverick nests, while forging a future of cooperation with the Maverick Hunters.

With blessings from the Maverick Hunters, ENIGMA is allowed to continue construction to ensure any future threats from space are contained. Some time after the wars end, the recently created Space Colony Eurasia comes under a viral attack from Sigma, with it being plotted to be dropped onto the Earth. This plan is immediately dashed by the efforts of Repliforce's remnants and the ENIGMA, giving X and Zero the time and means to finally destroy SIGMA once and for all.
