The show has staff writers who do uncredited work on the scripts. The story editor and showrunner also do this. Most "final" scripts aren't going to be exactly what the credited writer turned in.

This is true. The freelance writer's work is only a small part of the whole thing. The process goes like this: The staff writers/showrunner brainstorms a season's worth of plots. These are short synopsis-like blurbs with any important plot things that need to be included. Once the season's plots are locked in, they then assign these to the freelance writers they've hired for the season who write the script. After they submit the script, the staff writers polish it up, then submit it to Hasbro and DHX, who then review it and make notes/criticisms. After it's revised again, it's locked in and production can start on the episode.
Pic related's from the leaks. It's part of the S9 synopses Haber wrote that would be distributed to the freelance writers, once the premises were approved and finalized. If the leaks are still out there somewhere, I'd really recommend getting them. It's really interesting seeing the "behind the scenes" stuff in how the show was made.
