Even in the series we got, Zanscare was formed when one of the Federation's fleets with SNRI research labs joined with the Miriaist to take over Side 2. It's also heavily implied that the Federation were still creating cyber-newtypes as the SNRI labs had all the equipment ready to go before going Zanscare. It's why so much of Zanscare's iconography (especially unit patches) and uniforms look so similar to the Federation, rather than riffing off of Zeon or the 19th century like every other spacenoid rebellion. So yeah, Federation still kind of bad when a bunch of their soldiers decided to form and go on to lead one of the most evil faction in all of UC.
