The original Japanese bio says he has three AI chips supported by pseudo-neuro connections and using fuzzy logic for reasoning and decision making, not one single AI chip. So the idea that he only has one simple AI chip isn't accurate to his design. He's not just a programmable drone at that point, he's MADE to be a reasoning machine designed to think, react, and adapt like a living being. That's his nature, that's what he was designed to do. Even if his will is aligned with Eggman's by design (and it is), the very architecture that makes him a high-performance rival to Sonic also gives him the capacity for independent thought and rebellion, if he decides that's what he needs to do. That tension reflects Eggman's hubris perfectly, and trying to erase that is a huge disservice to both characters. In trying to create the perfect controlled copy of Sonic, he inadvertently gave his creation the potential to surpass his control, and it shouldn't be something he's just able to patch out.
