Concept art of Stovepipe Island points to one of them being the Goron Mines from Twilight Princess.
Ice Ring Isle could have been the spot for the other missing dungeon, so maybe the Snowpeak Ruins were originally supposed to be there.
There's also the matter of the Greatfish Isle and unused assets showing that Jabun was going to do more than just shit out a pearl and fuck off.
