This is only true during the events of Stay Night itself, where she isn't fully aware of everything about him, just his personality and his intentions to kill Shirou.
All post-FSN characterization (including FGO, and to double-down, even the recent HSR collab) makes it clear she generally thinks he's a good ally. Maybe not always perfectly trust worthy, but that he isn't fundamentally a bad person - likely because she sees the "hero of justice" still in him at that point.

Oh there's also a part where Saber describes to the MC who she is, and mentions Camelot. There's a dialogue option where you can say "Oh we have a Camelot planet" because one exists in Star Rail.
Saber comments about how parallels can occur like that, and asks how it's doing. You tell her it's been destroyed, but that you're actually friends with someone from there, and mention Guinaifen (Guinevere) and her brother Langshile (Lancelot) and Saber just gets really confused and goes "Huh? Guinevere??? and her brother Lancelot? Actually, let's just leave the subject there.".
