Sovereign isn't the *main villain*, Saren is. Sovereign is just a force of nature type of character and doesn't need much characterization, it's the threat itself that counts. Saren already has the characterization necessary for the main antagonist and is the perfect foil for Shepard.
Now compared to 2, where Harbinger is now the main villain, Shepard's arch nemesis for whatever fucking reason, and says "I know you feel this" and other dumb shit like he's personally seething over Shepard despite being an immortal god-machine.
