As with many things, we can blame Forces for that. Toyoda had them completely job offscreen in order to force the "Eggman takes over the world and Sonic is literally the only one who can save us" plot. G.U.N being around would make this shit way less plausible. But like, the wide influencing military force being utterly defeated offscreen throws suspension of disbelief out the window. Eggman is just as much o a mary sue as Sonic, really.
