I think the main difference between the 64 canon and the SNES canon include stuff like James being Fox Sr, and disappearing in the black hole instead of being betrayed by Pigma.
In the comic, the >>11816091 space whale is actually an inter-dimensional spaceship with James on board, and only appears like a whale in our dimension
