That would mean that the only reason why Rei sided with Shinji over Gendo was because of Yui's DNA. We know the power of an Evangelion, when Shinji got liquidified after eating the S2 engine, he was later spat out again. Yui could've done the same thing to herself if she truly loved Gendo. Instead she orchastrated the suffering of her husband and through him the suffering of their child for her own gain. Rei may have a mind of her own, but her actions are influenced by who she is.
