I really hate that Naoya became a victim of God's plan instead of just being a really spiteful, jealous but extremely smart person who simply refuses to atone because he believes that he wasn't in the wrong. It might be a small detail, but it softens his personality way too much, whereas in the original scenario he never really breaks his manipulative facade except in the Law route where he went completely insane.
Another thing is that in the original, above everything else, he was characterized by his obsession with God/YHVH. Even in Gin's ending he says that he will still continue scheming. The 8th days shifted his priorities way too much. Considering how spiteful and unstable he was in the original, it's jarring how gentle he is in comparison when he backs down and says that he'll watch over the protagonist. Or when the others say that he let the protagonist make his own choice when the whole point of his fight before summoning Babel in the Law route was to fucking kill you so you wouldn't reach Babel.
