Ganondorf caught on to Link and Zelda's plan, the letter from "Ruto" wasn't from Ruto at all. Ganondorf was planning to let Link open the Door of Time as a way to create a win-win scenario. No one knew the Master Sword would be there, though the weapon is at least known about in the setting, hence Navi recognizing it. Link was still too young to effectively wield the Master Sword and defeat Ganon, and Ganon was right on his tail, hence Link being put in stasis for seven years.
