I think you're overthinking Misato's kiss. It really comes down to two things: In that moment, Misato recognizes she can use her seduction as means to corral Shinji, because he is stubborn, immature with a dormant sex drive, and antisocial. Dynamically recalibrating his psyche using shock was the only way to snap him out of his melancholic trance while in their stressful situation. Also, on a subconscious level I think Misato actually realized that, in a different timeline, were they able to make it through the mess they were in, she may eventually find him attractive.
