Stronger CPU, more RAM, L2 Cache (these three can help a lot of games run better, when you use CFW to activate them all the time), the NFC module is in the console itself (o3DS needs a separate NFC accessory), the C-nipple (right "joypad") that helps in some games (if you want, you can remove the rubber and replace it with a PSP stick for a better experience), ZR and ZL buttons, the headtracking for improved 3D effect and the larger size and screens.
Keep in mind:
>the L2 Cache might cause issues with a few games. If you're playing something that's crashing a lot, try turning that off
>the screens are physically larger but their resolution is the same as the o3DS, so you'll notice the pixels more easily
