These two redesigns, in particular, are a direct result of Timm always seething that he was bound by an approximation of the Burton movies' use of both characters. BTAS Penguin looks like Danny Devito, and BTAS Catwoman looks like Michelle Pfeiffer. Timm never enjoyed this because that's not really what the characters were in the show proper.
When TNBA came around he had a chance to redesign both characters to be more in line with his preferred designs from the comics, so he did. He also switched Selina to having short black hair, just like her comics version.
