Lalah space magic makes an alternate universe where Chaa wins.
Lalah realises that she can't ride Chaa's beamsword in this universe because she's an anomaly in it and it causes space-time explosions.
The space-time explosion puts her in stasis, she hatches a plan to end the universe with Shinji's boyfriend expy I forgot the name of and return back to UC as if nothing happened.
At the same time, Chaa ver.GX realises what's happening where his attempt to pork her goes side ways and liking the whole "existing" bit decides he has to erase her from their world to stop the space-time shenanigans.

It's dumb fan service but you have to take it for what it is.
