What you are describing is a problem every game has. Look at the MOBAs and you can tell who is an earlier character and who is a later one.

The big issue is, when you look at a lot of the characters, they are kind of the most appropriate version of them. Like, take Link. If you were to design Link, having no idea what Smash already did with him, what would you do? Well, he would have a sword (duh). You'd probably keep the spin attack since its in every game. You'd have a bow since its in every game. You'd have bombs as its in every game. So you already have most of his special moves already. At worst, maybe the side special changes since he could throw his weapon or use the beam from the Master Sword. Other attacks would change but things like his down air and running attack are also from the games. Same applies to Samus. Charge beam, Bombs, and missiles are in every game, and she needs an up special of some kind. Its hard to change some of these characters too much since they have most of their iconic attacks. The ones where you can do a lot are ones that have changed a lot (Luigi) or have had plenty of other attacks since Melee (Mario, DK, Kirby, Pikachu). But even then, you can only change so much since Mario always shoots fire balls and Kirby always sucks people up. The most set changes people are thinking about would be more akin to a rework you see in League or Heroes of the Storm than a complete overhaul.
