That's a pretty major fuckup. They should be lower because they were part of the original palace that wasn't expanded until 1340, with the later four windows being higher in order to better illuminate the room where the Great Council would meet, with its elaborately-painted ceiling. Also the earlier windows still retain their elaborate traceries because they survived a fire in 1577 that destroyed the other windows.
The quatrefoils above the colonnade of the loggia are also omitted for some reason.
