I'm not seeing any MMX elements here but he wasn't a palette swap in the concept art at least. I think Omega might've been decided early by Inafune or maybe since we fought Copy X, we should also have a Zero battle in some way but it would be lame to reuse the copy excuse so they it the original instead with a random backstory bodyswap.
