In short: the data excludes many trans inmates, who changed their legal sex. Because it excludes inmates who changed their legal sex, a disproportionate amount of the given cases probably fit the profile described in point 3 below.

Even taking it at face value:

4) The "1,916 per million" number is extrapolated from 92 offenders out of a total population of 48,000 MTFs; even just a few cases of point 3 could immensely skew the statistic.
