the phases work in a 5 way RPS system and i'm pretty sure there's a tip in-game you can find that explains it (should be in a menu somewhere under encyclopedia). i.e. fire will counter metal spells (which are usually poison based).
If you mean how are you supposed to know what element an enemy uses...well then just fight them. It's not about weaknesses but about directly countering element attacks. Like early on maybe the 3rd or 4th level you fight that teleporting mage that spams a lot of fire spells, any water spell will completely get rid of a fireball he has. In this webm here haste is a water phase buff so it will completely counter fire here. Pretty sure other buffs can work similarly vs other elements.
