Ink is much more aetherically conductive because of the metals in it. Metals, especially precious metals, conduct aether very well and for that reason mage's robes usually have designs woven with gold or silver. That's also how Arcanist books are used to channel aether through their geometries which are just miniature leylines. So yeah, the ink looks different.
As for why they did it, it's because Heavensward had a different writer than the rest of the game and when Oda and Ishikawa took over they just had their own ideas of what to do so they effectively ignored it. But the scene at the end of Qitana Ravel was kino at least.
