They weren't actually. For a time they were much more centralized than France. But France went through an incredibly transformation during the Hundred Years' war. The war completely changed the kingdom. The king was much more united and powerful and it set the Kingdom up to be the absolute powerhouse of Europe.
The HRE on the other hand had a very very unlucky period, where basically 6 consecutive kings failed to either have an heir or have their chosen heir properly succeed them. This caused a lot of privileges and autonomy, which usually gets granted in the election "campaign" for a new king and even the concept of electing a king in the first place to be completely cemented.
But what really did the HRE in was the failure of the protestant reformation. The goal of the reformation was to reform the church, which they failed. The secondary objective was the creation of a German National Church, which they also failed in. The third objective was to at least have the Protestant states win the war against the Catholics and unite the Reich, but they also failed this. (the Swedes also devastated the land of their supposed "allies")
The end result is the fragmented broken mess know as the HRE you know about. But that's a post-medieveal phenomenon. At least it allowed for the creation of German Sparta (Prussia), which managed to unite Germany by declaring war against every single other German state. With the exception of Austria, who didn't join and the other southern German states, because France was ruled by a warmongering retard, who gave Prussia all of Southern Germany for free, because he had severe delusions of grandeuer and threatened them with a loss of sovereignity, so they joined an alliance with Prussia and eventually the North German Federation, which simply renamed itself to Germany (German Reich).
